Introduction to Pathway Modeling

This introductory workshop shows you why and how to use pathways to organize and convey information, and introduce you to the tools you’ll need to create your own pathways.
- Install PathVisio
- Install the binary version of PathVisio: https://www.pathvisio.org/downloads/. This will download a zipped folder. Unzip it and move the folder, "pathvisio-3.3.0” to Applications.
- To launch PathVisio, start terminal/console and navigate to the "pathvisio-3.3.0” under Applications. On Mac, type "sh pathvisio.sh”. On Windows, you can simply double-click the pathvisio.bat file instead.
- Install the WikiPathways plugin for PathVisio by going to “Plugins > Plugin manager” and selecting the “WikiPathways plugin”.
- Download mapping databases: https://www.pathvisio.org/downloads/download-bridgedbs/. For this workshop, you will need two databases.
- Download the Metabolites database from the Metabolite database section and the Homo sapiens from the Gene product/protein database section.
- Create an account at WikiPathways
- Go to WikiPathways and create an account: https://www.wikipathways.org/index.php?title=Special:UserLogin&type=signup&returnto=WikiPathways
- Send an email to kristina DOT hanspers AT gladstone DOT ucsf DOT edu with your WikiPathways account name. This is so that we can enable web service access for your account.
- Find a pathway to use for the hands-on part of the workshop. This can be any pathway figure from the scientific literature, or a manually created pathway figure relevant to your research, in any graphical format. We will also provide a set of pathway figures from the literature during the workshop.
