1) moved some previously optional but now mandatory arguments to correct section 2) added --pairedEnd message 3) renamed 'options' to be more specific (as referring to data type) 4) specified `--clip_forward_*` flag refers to sequence
Very long table of contents and inconsistent depth makes hard to find correct section quickly

Moved bash profile config here. This should be set by system administrators setting up nextflow on their system for everyone to use (assuming there is is high-through computing service), or a single user setting this up themselves would have to read installation anyway. Having this in usage would confuse bioinformatics novices.
