Problem

The repository contains 12 seqwish-* temporary directories that were accidentally committed. These are working directories created by seqwish during graph construction and should never be tracked in version control.

Impact

  • 36 files removed (~10MB total)
  • File types: .sqa, .sqi, .sqq (seqwish's intermediate sequence alignment data)
  • These were causing repository bloat

Changes

  1. Removed directories:

    • seqwish-18HrbX, seqwish-3WQkTA, seqwish-J1x6ij
    • seqwish-WRKOHk, seqwish-XZVsxc, seqwish-XwWxu8
    • seqwish-a07ZTV, seqwish-kGpxSM, seqwish-laGNqA
    • seqwish-onpunV, seqwish-p2egJC, seqwish-x6H1QQ
  2. Updated .gitignore:

    • Added seqwish-*/ pattern
    • Added wfmash-*/ pattern (similar temp directories)

Notes

  • Kept seqwish-local/ (actual submodule, not a temp directory)
  • These temp directories are automatically created by seqwish when running and should be ignored
  • No functional changes - only cleanup

Verification

✅ Tests pass

These seqwish-* directories are temporary working files created by seqwish
during graph construction runs. They were accidentally committed and are
bloating the repository.

Removed:
- 36 files across 12 seqwish-* directories (~10MB total)
- Files: .sqa, .sqi, .sqq (seqwish's intermediate sequence alignment data)

Added to .gitignore:
- seqwish-*/ pattern to prevent future commits
- wfmash-*/ pattern (similar temp directories)

These temporary directories are automatically created by seqwish and should
never be tracked in version control.
