When are points transformed?
If there are 2 maps A and B that are registered by CorRelator, and map B has associated pixel/stage positions then their positions may be transformed by an alignment matrix.
In this case if map B (FLM) has any points that are not used in registration two operations will be applied on the these points:
Their positions will be transformed by a registration matrix
Their stage height (Z) will be assigned to the Map A Z height as described by the Map A StageXYZ X Y Z entry.
If points associated with map B are used in registration, they will be neither transformed in X Y positions, nor will their Z position be updated to match the reference map A. This allows a historical record of the original stage positions prior to the transformation of map B to be retained.
