Add journal discovery and official multi-format full text.
- Add PubMed keyword search and PMID lookup, Crossref DOI resolution, and PMC metadata and downloads.
- Support explicit PDF, TXT, and JATS XML selection with PDF as the default and no silent format fallback.
- Validate file contents before storage and preserve provider, version, format, and retrieval provenance.
- Keep metadata identities separate across providers and report ambiguous DOI aliases explicitly.
- Read existing PDF collections and migrate them to schema 3 on write; older releases are not supported for upgraded collections.
- Derive runtime version and HTTP User-Agent from package metadata.
Validation: format, lint, type checks, 242 offline tests, distribution builds, and isolated live-provider downloads with digest verification.

Replace aggregate machine output with per-record JSONL, add ordered batch references to lookup/path/verify, and add top-level field selection to metadata reads. Update workflow documentation and verification summaries. Breaking change: replace the removed aggregate output option with --jsonl. Validated with 136 offline tests, lint/type/format checks, distribution builds, and an isolated live arXiv download and digest verification.
