Menu: Preprocessing
Pre-processing: set transformations on the raw images.
Note that no image data is changed. Transformations are saved in a separate file and used for display only.
Slices are loaded in in alphabetical (and/or numerical) order by filename.
Choose this to set a different order to view slices, if they are out of an intended order (e.g. anterior-to-posterior).
Click on each slice in order to assign a numbered order to that slice. Number appears in top-left of slice:
Draw a reference line on each slice which will be centered and zeroed for display.
The reference line can be anything that needs to be centered and aligned, and will be aligned to either vertical/horizontal as closest.
For example, on coronal slices, draw the line down the midline:
Flip the slice image left/right or up/down.
Orientation note: GUI follows the Neurological convention, left side of image = left hemisphere (imagine the mouse is facing away from you)
