Every brush and generator says what it is made of: its Contents. Everything is Solid by default, and you can add your own kinds, such as Glass or Water.
Where two solid shapes touch, the faces between them are hidden, since nobody can see them. Where shapes made of different things meet, the faces stay: the metal frame behind a glass pane keeps its face, and so does a wall standing in water.
Pick a brush's or generator's Contents in the dropdown under its operation.
Add, rename or remove kinds in Project Settings > Chisel > Contents (or choose Edit Contents... in the dropdown).
Water and lava volumes can sit against, or around, solid walls, and you can still cut tunnels through them.
