Merge reads flash

The flash wrapper on Galaxy requires .R1.fastq and .R2.fastq files
that can be gzip compressed. Using filenames that do not have their basename
ending with .R1 or .R2 (which is the default for an Illumina MiSeq run) will result
in an error.
